As it happens, I had exactly that happen with a system that needs to
run both Win95 and Linux 2.0.34 and it caused a lot of head
scratching. I don't know what the problem was, but I do know that it
vanished after I removed LILO from the MBR and put it in the boot
sector of the Linux root partition instead, and then made that the
active partition.

I don't know whether this will help you or not though...
