Try restarting your window manager instead of X. I have the same 'problem'
(which is why i don't run xntpd, but run ntpdate by hand when needed) but
it's not X, but fvwm (1) in my case. Also, it's only when moving the clock
backwards, not forwards. I'm not sure wether any other window managers have
the same problem.
The standard fvwm menu has a 'restart fvwm' entry which neatly solves the
problem without affecting your xterms or other X applications.
